JQuery Control Toolkit allows the user a high flexibility on what he wants to do. Therefore, there are some things to do to make it work. Here is the most simple way :
<asp:ScriptManager ID="ScriptManager1" runat="server">
    <Scripts>
        <asp:ScriptReference Path="~/jquery-1.3.2.min.js" />
        <asp:ScriptReference Path="~/jquery-ui-1.7.1.custom.min.js" />
        <asp:ScriptReference Assembly="JQuery" Name="JQuery.JQuery.ACT.js" />
    </Scripts>
</asp:ScriptManager>

Thus, you are able to use your own jQuery source files. However, to make sure to use the jQuery release used to compile the version of the jQuery control toolkit, it is recommanded to use the resources included in the assembly.
<asp:ScriptManager ID="ScriptManager1" runat="server">
    <Scripts>
        <asp:ScriptReference Assembly="JQuery" Name="JQuery.jquery-1.3.2.min.js" />
        <asp:ScriptReference Assembly="JQuery" Name="JQuery.jquery-ui-1.7.1.custom.min.js" />
        <asp:ScriptReference Assembly="JQuery" Name="JQuery.JQuery.ACT.js" />
    </Scripts>
</asp:ScriptManager>
